Kompany missed his second game in a row after collapsing at training on Friday and being treated for meningeal irritation. He will now recover at home and is not expected back for the big Bundesliga clash against Borussia Dortmund on Saturday.

Assistant Aaron Danks was in charge again and followed up the weekend’s 3-1 league win at Freiburg with a routine Cup victory for the holders.

New Ballon d’Or winner Harry Kane was rested on the bench and watched Michael Olise open the scoring from Ismael Saibari’s pass.

Mateusz Zukowski stunned the Allianz Arena with a deflected leveller but Morocco’s Saibiri soon put Bayern back in front on 21 minutes – this time from Olise’s assist.

The France star then scored a “Panenka” penalty in the second period and substitute Alphonso Davies finished off Lennart Karl’s cross before setting up Nathaniel Brown. David Santos made it six in stoppage time for a Bayern side also missing midfielder Joshua Kimmich due to the death of his father.

“It’s pleasing that we can play like that when we have players and the coach missing,” Bayern’s Jonathan Tah told broadcaster ARD. “In the end we are professionals … and we have to give strength to those who are not here.”

Defender Edmond Tapsoba scored twice to pull Bayer Leverkusen out of a hole at home to Nuremberg of the second division. They were 2-0 down before Tapsoba’s efforts, and won 5-2 thanks to Patrik Schick’s penalty, a Jonas Hofmann strike and a late goal from Lucas Vázquez.

Bundesliga side Hoffenheim lost on penalties at second-tier Holstein Kiel after a 1-1 draw.

Schalke, also struggling in the league, were the day’s other Bundesliga fall guys after second-tier Dynamo Dresden eliminated them 2-0.

Patrice Cović’s goal for the hosts on 53 minutes and Christoph Daferner’s late header sealed the win.

It was the sixth year in a row that Schalke were knocked out in the second round. Dresden last progressed beyond the second round in 2014-15.

Schalke keeper Loris Karius, partly at fault for the goals, told Sky: “We have to ask ourselves as a team what we can do better. We are Schalke of the Bundesliga. We can’t have a victim mentality.”

Keisuke Goto was the late hero as Freiburg, the Europa League runners-up and beaten German Cup finalists in 2022, came from behind to win 3-2 at home to second-division Wolfsburg.

VfB Stuttgart also left it late to beat fellow top-flight team and 10-man Paderborn 1-0 away courtesy of Deniz Undav.

Hertha Berlin of the second tier won 2-0 at fourth-division Jeddeloh II. Kaiserslautern also prevailed 2-0 at Hanover.

On Tuesday, Mainz and Elversberg were the first Bundesliga teams to be knocked out this term courtesy of second-division Bochum and Darmstadt.

The last-16 draw is on November 1, with the matches taking place on December 1 and 2.
