City started brightly, David Silva clattering the post with a volley.
Chris Samba headed over and Jason Roberts mis-timed a close-range header as Rovers hit back.
But three minutes after stepping off the bench Dzeko smashed Silva’s squared ball past Paul Robinson to score his first league goal in ten attempts.
The result leaves City in fourth place in the league, four points clear of fifth-placed Tottenham with five games to play.
For Blackburn the defeat means the Ewood Park outfit are only one point clear of third-bottom Wigan, with both clubs having four games still to play.
